Battery charge indicator can't properly measure the alternator current

I have a 1999 JC.

I have installed a battery charge indicator that has a shunt measuring the current going into or out of the back batteries. While it works fine when discharging the battery or charging it via the solar panels, when the car is running it shows current going in, but it fluctuates like crazy (eg from 5A to 1A in half a second). It never stabilizes and it doesn't properly measure the current going into the batteries, since it fluctuates too fast, so it always says the battery is less charged than it actually is.

Any ideas on why this happens or how to prevent/fix it?
